Staging with retro boosters?

Currently MechJeb won't auto-stage if the next stage has engines that would be detached by the staging.

This makes it impossible to use retro or separation boosters (like the ones in novapunch) with the ascent autopilot, and any modules which may use auto-stage in the future.

Can we has solution to this? Maybe an 'I know my staging' checkbox or something.
